Maybe its a bug with the plugin that resets the mines? Like, maybe sometimes it goes outside of the area specified for the mine and deletes random blocks.

no, the plugin we use to reset the mines runs it through worldedit, and there's no reason at all why it should be happening, but it happens nonetheless
